What if both Mrs. Brisby and Jonathan are dead and Auntie Shrew is forced to watch over the children (oh and Timmy is still sick, that doesn't change)? What if instead she went to the great owl for advice instead of their mother and found out that she had to seek the help of those hairy barbarians?
Here's my take: She probably wouldn't go to Ages to begin with. She would just go to the owl who will tell her (after being informed they are Jonathan's children) to see the rats. She hesitates, but then agrees. She finds the entrance and gets decapitated by Brutus. After nightfall arrives and she doesn't return, Martin goes out and looks for her and gets eaten by the cat. Teresa decides after awhile to take Cynthia and Timothy to their summer home. Timothy dies along the way from his illness and Teresa dies from starvation because she gave all the food she could find to Cynthia.
Meanwhile the NIMH trucks come along and kill off the rosebush colony. They find Cynthia and see that she's clothed and assumes that she's an experimental animal. They take her, as well as the evidence from the remainder of the rosebush colony, and are allowed by the government to continue their experiments.
Eventually Cynthia riles up an army of mice and rats, breaks out of NIMH, and takes the findings of the rosebush colony with her. She finds the stone and through her anger, is able to destroy mankind and make mice rulers of the earth. They find that without humans or any sort of plan, they are lost and they starve to death.
And everyone lives happily ever after.

Nah, these days I'm only high off of my insanity.
I wanted to see how drastic I could make things by one simple change to the plot.

Well you certainly did a good job :D
Although would the rats and mice really die out because of lack of humans? The whole point of the story was the rats leaving the rose bush and living on their own without stealing electricity and other things from the farmer

Well the rats spent several years planning their trip to Thorn Valley, all the while stealing from humans. They probably wouldn't even conceive the idea of living without being dependent on humans. They could eat the corpses of humans if they wanted though....assuming their bodies didn't explode from the stone.
Or like NIMH 2, the stone transforms human brains into dog brains and have a Planet of the Mice scenario.
Possibilities are endless.
